If you are not using fx loop on boss NS2 then you wasting crucial pedal ability. There is a lot of talk here on forum about ns2. Try use search.
Second, you have strange placement for a tuner.

I red somewhere that DD3 is known to causing trouble in loop. Not sure about newer versions from Boss.

Interesting the way he states that the amp was designed to sound good with all knobs set on 12 o'clock. Plus he used a standard 1960A cab with G12T75's when testing the amp during the design. My JVM never sounded good with all on 12 o'clock and with G12T75 4x12. What I am thinking by saying that......

Guitar -> Tuner -> Compressor in amp input.
Chorus -> Delay -> Looper in amp loop in order you put on pic.

Thats how I have it. But there is no right or wrong. Choose what fits your needs.
I believe tuner should be first in chain if you want to tune it corectly since tuners need clean guitar signal.

I am not using it at all. Many time when I start to play, something or someone distract me and then I had to leave for a while. I put amp into standby because I always think I will be back soon. Unfortunately a lot of times amp stays on standby for hours and hours. Result was....two times in one yea...

So If i understand corectly, you problems started when you bring Boss switcher into chain? Are you sure that Boss can handle line level signals? Some of Boss pedals happens to cause problem with JVM. Volume pot on clean green channel doesn't work by default. That's normal. The best start to troubleshoot a JVM is changing all the tubes and set bias. Test the amp afterwards. I also hear tiny change in tone/volume drop when loop is engaged. My loop is always on and rig is set according to that. No problem with growl or power loss or something else. JVM roars like a Simba (a grown one of course). :) Either you have some problem with the amp or you are searching perfection...

Boss stompboxes not working on +4 dbu. I red somewhere that some models of Boss delay pedals don't work as it should in JVM loop. Boss EQ has input level, maybe you can adjust there.
